In these newly edited, annotated, and contextualized foundational linguistic works, many previously unpublished, the late William Diver of Columbia University radically analyzes language as a structure shaped by communicative function and by characteristics of its human users.

With the widespread use of vaccines in research and clinical settings, there is an urgent need to standardize vaccine representation, integrate information across diverse vaccine types, and support computer-assisted reasoning. Accordingly, we have since 2007 developed the community-based Vaccine Ontology (VO), which aligns with the Basic Formal Ontology and adheres to OBO Foundry principles. VO models ontologically vaccines, vaccine components, vaccine immune responses, vaccine investigation studies and other vaccine-related topics. VO represents more than 10,000 vaccines targeting 289 infectious pathogens and (...) cancers in humans and over 30 nonhuman animal species. VO provides mappings to external resources such as RxNorm, CVX, FDA, and USDA. Various VO use cases exist. VO facilitates vaccine standardization in resources such as the VIOLIN vaccine database, ImmPort, and the Vaccine Adjuvant Compendium (VAC). Semantic queries can be made to query VO. VO has been shown to enhance experimental and clinical vaccine data analysis and vaccine literature mining. Overall, VO standardizes vaccine modeling and representation and greatly supports vaccine AI research in the Semantic Web era. (shrink)

This is the first comprehensive study for nearly 200 years of what remains of the writings of the Presocratic philosopher Philolaus of Croton. These fragments are crucial to our understanding of one of the most influential schools of ancient philosophy, the Pythagoreans; they also show close ties with the main lines of development of Presocratic thought, and represent a significant response to thinkers such as Parmenides and Anaxagoras. Professor Huffman presents the fragments and testimonia with accompanying translations and introductory (...) chapters and interpretive commentary. Archytas of Tarentum is one of the three most important philosophers in the Pythagorean tradition, a prominent mathematician, who gave the first solution to the famous problem of doubling the cube, an important music theorist, and the leader of a powerful Greek city-state. He is famous for sending a trireme to rescue Plato from the clutches of the tyrant of Syracuse, Dionysius II, in 361 BC. This 2005 study was the first extensive enquiry into Archytas' work in any language. It (...) contains original texts, English translations and a commentary for all the fragments of his writings and for all testimonia concerning his life and work. The Pythagorean Precepts by Aristotle's pupil, Aristoxenus of Tarentum, present the principles of the Pythagorean way of life that Plato praised in the Republic. They are our best guide to what it meant to be a Pythagorean in the time of Plato and Aristotle. The Precepts have been neglected in modern scholarship and this is the first full edition and translation of and commentary on all the surviving fragments. With growing concerns over children's suggestibility and how it may impact their reliability as witnesses, there is increasing interest in determining the long-term effects of induced memories. The goal of the present research was to learn whether source misattributions found by Ceci, Huffman, Smith, and Loftus caused permanent memory alterations in the subjects tested. When 22 children from the original study were reinterviewed 2 years later, they recalled 77% of all true events. However, they only consented to 13% of (...) all false events, compared to the 22% false consent rate found by Ceci et al. . Additionally, while children remained accurate in their recall of true events , they “recanted” their earlier false consents 77% of the time, after the 2-year delay. Recently, the Pythagoreans have received rather more attention, both in their own right and as part of the developing picture of Presocratic thought, than they received for much of the twentieth century. Thanks to these studies, a new and more complicated picture is emerging. This article refines this picture critically examining Aristotle's claims about Pythagorean influence on Plato, along with the related question of who among early Greek thinkers actually counts as a Pythagorean. It provides a reminder that Aristotle's account (...) of the history of earlier thought is always a history of just a part of the philosophy of his predecessors, and makes clear that the eagerness with which some present-day scholars find Pythagorean influence on later thought may be misplaced. “Aristoxenus’ _Pythagorean Precepts_: A Rational Pythagorean Ethics” examines neglected evidence for Pythagorean ethics and the Pythagorean way of life as it existed in the late fifth and early fourth century bce : the _Pythagorean Precepts_ by Aristoxenus of Tarentum. The most characteristic feature of the ethical system found in the _Pythagorean Precepts_ is its distrust of untutored human nature and its insistence on the necessity for supervision of all stages and aspects of human life. The emphasis on structure in life (...) is so extreme as to value order even over correctness. The _Precepts_ represents a much more rational ethical system that the earlier Pythagorean _acusmata_ and suggests a level of development similar to that of the ethical fragments of Democritus. In a long note in his epoch-making book on ancient Pythagoreanism Walter Burkert raised some grave doubts about the authenticity of Archytas Fr. 1 which have recently been challenged in an article by A. C. Bowen. In this paper I have two goals. First, I will evaluate Burkert's doubts and the success of some of Bowen's arguments against them. Second, I will present a further consideration that both clarifies the text of the fragment and also removes the most serious problem (...) raised by Burkert. The upshot of both these points is to increase the likelihood that the fragment is authentic. In this article I want to clarify the text of one of the short maxims assigned to Pythagoras in the ancient tradition, which are known as symbola or acusmata. Before I turn to the acusma in question, it is important to understand the context in which it appears. It occurs in Chapter 17 of Book 4 of Aelian's Historical Miscellany. Aelian's work was written in the early third century a.d. in Rome, and is a ‘miscellaneous collection of anecdotes and historical (...) material’. It consists of short chapters, usually a page or less long, that are for the most part independent of one another. Chapter 17 of Book 4 is about a page long and is devoted to the sayings and doings of Pythagoras. There is no particular connection between it and the surrounding chapters, and it is clearly meant to stand on its own. The preceding chapter tells us that if we went to Callias for guidance he would turn us into drinkers, … if to Alcibiades, arrogant cheats, if to Demosthenes, orators, … if to Aristides, just men, … if to Socrates, wise men. The following chapter recounts an anecdote about Plato's arrival in Sicily and his reception by the tyrant Dionysius the Younger. The chapter that I am concerned with, Chapter 17, begins by asserting that Pythagoras taught that his ‘lineage was superior to that of ordinary mortals’. This is followed by a list of superhuman acts and traits of Pythagoras, for example his ability to be in Metapontum and Croton at the same time and his golden thigh. The second two-thirds of the chapter are then devoted to the miscellaneous teachings of Pythagoras. Most of these take the form of the brief taboos and maxims known elsewhere as symbola or acusmata, among which is the text on which I want to focus here. (shrink)

Emblematic imagery was prevalent in scientific books in the sixteenth and seventeenth centuries, with symbolism appearing in frontispieces, illustrated title pages, and other images. Images, mottoes, and poems were used to help elucidate concepts, connections, and hidden meanings, as well as to provide a preview of the contents of the book. The current COVID-19 pandemic and the previous SARS/MERS outbreaks of 2003 and 2012 have resulted in a series of major global public health crises. We argue that in the interest of developing effective and safe vaccines and drugs and to better understand coronaviruses and associated disease mechenisms it is necessary to integrate the large and exponentially growing body of heterogeneous coronavirus data. Ontologies play an important role in standard-based knowledge and data representation, integration, sharing, and analysis. Accordingly, we initiated the (...) development of the community-based Coronavirus Infectious Disease Ontology in early 2020. -/- As an Open Biomedical Ontology (OBO) library ontology, CIDO is open source and interoperable with other existing OBO ontologies. CIDO is aligned with the Basic Formal Ontology and Viral Infectious Disease Ontology. CIDO has imported terms from over 30 OBO ontologies. For example, CIDO imports all SARS-CoV-2 protein terms from the Protein Ontology, COVID-19-related phenotype terms from the Human Phenotype Ontology, and over 100 COVID-19 terms for vaccines (both authorized and in clinical trial) from the Vaccine Ontology. CIDO systematically represents variants of SARS-CoV-2 viruses and over 300 amino acid substitutions therein, along with over 300 diagnostic kits and methods. CIDO also describes hundreds of host-coronavirus protein-protein interactions (PPIs) and the drugs that target proteins in these PPIs. CIDO has been used to model COVID-19 related phenomena in areas such as epidemiology. The scope of CIDO was evaluated by visual analysis supported by a summarization network method. CIDO has been used in various applications such as term standardization, inference, natural language processing (NLP) and clinical data integration. We have applied the amino acid variant knowledge present in CIDO to analyze differences between SARS-CoV-2 Delta and Omicron variants. CIDO's integrative host-coronavirus PPIs and drug-target knowledge has also been used to support drug repurposing for COVID-19 treatment. -/- CIDO represents entities and relations in the domain of coronavirus diseases with a special focus on COVID-19. COVID-19 often manifests with different outcomes in different patients, highlighting the complexity of the host-pathogen interactions involved in manifestations of the disease at the molecular and cellular levels. In this paper, we propose a set of postulates and a framework for systematically understanding complex molecular host-pathogen interaction networks. Specifically, we first propose four host-pathogen interaction (HPI) postulates as the basis for understanding molecular and cellular host-pathogen interactions and their relations to disease outcomes. These four postulates cover the evolutionary dispositions involved (...) in HPIs, the dynamic nature of HPI outcomes, roles that HPI components may occupy leading to such outcomes, and HPI checkpoints that are critical for specific disease outcomes. Based on these postulates, an HPI Postulate and Ontology (HPIPO) framework is proposed to apply interoperable ontologies to systematically model and represent various granular details and knowledge within the scope of the HPI postulates, in a way that will support AI-ready data standardization, sharing, integration, and analysis. As a demonstration, the HPI postulates and the HPIPO framework were applied to study COVID-19 with the Coronavirus Infectious Disease Ontology (CIDO), leading to a novel approach to rational design of drug/vaccine cocktails aimed at interrupting processes occurring at critical host-coronavirus interaction checkpoints. Furthermore, the host-coronavirus protein-protein interactions (PPIs) relevant to COVID-19 were predicted and evaluated based on prior knowledge of curated PPIs and domain-domain interactions, and how such studies can be further explored with the HPI postulates and the HPIPO framework is discussed. In this paper we review the factors alleged to be responsible for the creation of inaccurate reports among preschool-aged children, focusing on so-called "source misattribution errors." We present the first round of results from an ongoing program of research that suggests that source misattributions could be a powerful mechanism underlying children′s false beliefs about having experienced fictitious events. Preliminary findings from this program of research indicate that all children of all ages are equally susceptible to making source misattributions. Data from (...) a follow-up wave of data indicate that very young children may be disproportionately vulnerable to these kinds of errors when the procedure is changed slightly to create mental images more easily. This vulnerability leads younger preschoolers, on occasion, to claim that they actually experienced events that they only thought about. These preliminary findings are discussed in the context of the ongoing debate over the veracity and durability of delayed reports of early memories, repressed memories, dissociative states, and the validity risks posed by therapeutic techniques that entail repeated visually guided imagery inductions.
